Peptides in different conformations on the Ramachandran plot ============================================================ We know that the sequence of a globular protein determines its native conformation. Does this apply to short peptides? Questions: - select from the PDB archive 6-12 a.r. length peptides, check them conformations (helix, sheet, etc.). How will you do that? - Do you meet peptides that can have radically different conformations? If not, why? If so, why and how to reconcile it with Anfinsen's thermodynamic hypothesis? Programs: This study will likely require two Unix programs: one should to "trim" short peptides from the PDB, and another to count them conformations. What parameters will you calculate to determine the peptide conformation?
